Haifa
Please note: avoid staying in Hotels in the Hadar area of Haifa at all costs. They are "Room for 2 hours" hotels...
Below you'll find a list of hotels we found suitable and pleasant either by experience or recommendation:
Downtown Area
This is not the nicest area of Haifa (though it has its own advantages).
St. Charles Guesthouse/Hospice
A hostel run by Catholic nuns. "Supervised by the Rosary Sisters of the Latin Patriarchate." It is a nice stone building with it's own garden; it looks generally clean and tidy. The price is $35 per night, including a good breakfast. Rooms are air conditioned and with en-suite bathroom. They have a beautiful back garden where you can have your quiet time and relax, next to the statue of Mary...

The Port Inn
Because of its location, we wouldn't recommend this place for a lady travelling alone.
The Port Inn is also on Yaffo Street and costs about $40 per night. One believer who stayed there told me it was a good place, with a good breakfast and courteous treatment.
Beit Skandinavia is located by the sea in the Bat Galim area of Haifa (HaSharon Street). The accomodation is fairly basic, without air conditioning. If you come during the summer months you will definitely feel the humidity, being by the sea. Beit Scandinavia could be ideal for young people or for anyone who is travelling on a budget.

Central Carmel
Beit Shalom
We especially recommend Beit Shalom. It is a small hotel in central Carmel which is a much nicer area of Haifa, with easy access to much of Haifa. Beit Shalom is run by a Swiss/Dutch believing family and nearly all (if not all) of their staff are lovely believers. The price is $60 per person, $84 per couple, or for three people $108. The price includes breakfast.

Beit Rutenburg
Beit Runtenberg is very close to Beit Shalom, in central Carmel, on HaNassi street. The price is around $30 a night per person. Breakfast is available if you ask for it. From what I hear it is clean, tidy, quiet. The area is also a beautiful one to stay in, as well as being conveniently situated in the centre of the city.
The Quiet Place
3 rooms for daily rent in Central Haifa. Quiet, view of Mediterranean, great breakfasts, with believing hostess. $30 per person, see website for information on special deals for couples and families.
